The 'Enable Chase Midi Sync' start-up preference is not sticking i.e I set it, shut down, re-open and it is now unchecked.
Any ideas?

We've tested it here and it works ok, so it should work for you.
The only thing I can suggest at this stage is to try making a copy of your AudioMulch preferences plist (you can find it at Home/Library/Preferences/com.audiomulch.plist ) and send it to me (rossb@audiomulch.com) so I can check it. Then trash the plist file and launch AudioMulch. All your preferences will be reset but perhaps it will store the setting now.
There have been a few preferences related issues on OSX reported lately. Just so you know, we've reworked the OSX preferences code for version 2.1 so hopefully things will be improved when it comes out.

There is now a new 2.0.4 beta version which should resolve some issues with Mac preferences not being saved. Please try it and post results in that topic -->
